Outline of Research at the Start

本研究が推進する「クロススケール細胞計測センター」の中で、我々のグループは、特に技術面で、様々な計測と融合した計算科学に基づくモデリングとシミュレーションの開発を行う。20-500nmの「メゾ複雑体」を研究対象とするため、残基粒度や分子粒度の粗視化分子モデルを含むクロススケール分子モデルを開発し、それを用いた分子モデリングとシミュレーションを実現する。そのために、我々の開発してきた分子動力学ソフトウェアGENESISとモデリングツールCSSB (Cellular-Scale Simulation Builder)を高機能化し、計測グループと連携して「メゾ複雑体」の動的構造を解明する。

Outline of Annual Research Achievements

クロススケールモデリングとシミュレーション手法の開発と「クロススケール細胞計測センター」における共同研究を行った。すでに、アミノ酸残基粒度での脂質分子のモデルを開発しているため、ここで開発した脂質分子とタンパク質の分子間相互作用パラメタの決定に取り組んだ。そのために、代表的な脂質二重膜であるDPPCとDOPCを選び、20種類のアミノ酸の侵入による自由エネルギー変化を計算した。さらに多くの脂質分子とアミノ酸の組み合わせを計算することで、膜タンパク質の残基レベルでのダイナミクスを実現する。この研究に加えて、クロススケール細胞計測センターにおける実験グループ(西田班:NMR、福間班:AFM、稲葉班:クライオ電子顕微鏡など)との共同研究を実施し、細胞質・生体膜、核膜などにおける分子動態を明らかにした。
拡散律速反応理論に基づいて,不均一溶液環境にも適用可能なタンパク質ー基質結合の速度定数および薬剤分子のリン脂質膜透過能を計算するMDベースの理論的手法を開発した。この手法では,結合過程や膜透過過程に存在する活性状態の熱力学・動力学特性をMD法によって計算することにより,速度定数や膜透過能を定量化することが可能である。本手法を,親水の異なる2種類の基質分子(BUT,DSS)のFK506タンパク質(FKBP)への結合過程に適用したところ,Anton2の長時間MD計算により報告されている速度定数をほぼ定量的に再現することが確認できた。さらに,本手法により導かれた速度定数表式に基づいて,速度定数を熱力学・動力学成分に分割したところ,BUTとDSSの速度定数の大小関係は主に熱力学成分の違い(活性状態の熱力学安定性)によって規定されていることを明らかにすることができた。

Reason

「クロススケール細胞計測センター」において複数の実験グループとの連携研究が進展し、すでにJACS、Cell reportsなどに共著論文を報告することができているし、脂質分子の粗視化モデル、脂質分子とタンパク質の相互作用モデル、基質結合と乖離に関する新しい理論などの方法論の開発も発展している。
さらに、「富岳」を用いた大規模な分子動力学計算を多数実行しており、メゾ複雑体に関する理解が格段に進んでいる。

Strategy for Future Research Activity

脂質分子とアミノ酸の相互作用パラメタを決定することで、膜タンパク質の残基レベルでの分子動力学計算を実現する。これによって、「クロススケール細胞計測センター」における新たな実験・計算の連携が可能となる。具体的には、AFMだけでなくCryo-ETを用いた細胞内オルガネラ表面での膜タンパク質動態を解析することができる。稲葉班でもCryo-ETを用いた膜タンパク質のオルガネラ膜中の分布等の実験を行っているため、新たな連携を試みる。西田班が行っている分子混雑環境中での天然変性領域の分子動態については、混雑物を露わに含めた分子動力学を行い、希薄溶液中での振る舞いと比較する。
