A phylogenetic analysis for the entire Y chromosome of 345 Japanese males identified a clade that is observed at a frequency of 35.4% in mainland Japanese males, but not in other East Asians. The genealogical analysis indicated a sharp decline in population size of Japanese males from the late Jomon to the Yayoi period. The analysis of genome-wide SNP allele frequency data of 47 Japanese prefectures revealed that genetic differences among prefectures can be explained by the extent of genomic components derived from the Jomon people and their geographic location. Of particular interest, it was found the modern Japanese people living in the Kinki and Shikoku regions were genetically closer to Han Chinese than people in the other regions were.
