Outline of Research at the Start

生命は、ゲノムにコードされた遺伝情報に従って、様々な遺伝子を適切な量とタイミング
で発現することにより、分化を初めとする生命機能を実現しています。本研究では、申請者らが最近開発した技術により解析できるゲノムの分子構造を軸に、物理学の観点からゲノムの働きを理解することを目指します。遺伝子の発現を支配する法則性・論理を見出すことにより、分化などの細胞状態を自在に制御する方法論の創出への貢献が期待できます。

Outline of Annual Research Achievements

本年度においては、現在出芽酵母ゲノムに限定されているHi-CO法の測定対象を、ヒトゲノムに拡張するための技術の開発を主に進めた。
Hi-CO法では、細胞内のゲノムの近接するヌクレオソーム間において連結を行った後、連結領域を含むDNA産物を回収して次世代シーケンサーで解析することで、近接したゲノム領域のペア情報を網羅的に取得する。ゲノムサイズが250倍大きなヒトゲノムを解析することを目指して、各反応プロセスの最適化を進めるのと共に、DNA産物の回収効率を高めるための様々な検討を行った。
特に、連結反応を行う前に行うゲノムの化学架橋の条件の検討を行った。これまでは一般的な化学架橋剤である、DNA-DNAやDNA-タンパク質間を結合させるホルムアルデヒドを使用してきたが、タンパク質-タンパク質間を結合させる化学架橋剤や、スペーサーアームの長さが異なる架橋剤について検討を行い、ヌクレオソーム間の結合効率を最適化した。
その一方で、ヌクレオソームを核内で結合するプロセスの検討を行った。これまでは、内在するヌクレオソームをヒストン抗体で免疫沈降した後に、近接するヌクレオソーム同士を結合させていたが、免疫沈降のステップを省略することにより、回収効率を大幅に改善した。さらには、酵素の細胞膜・核膜透過性を高めるために界面活性剤の条件検討を行うのと共に、ゲノム領域間の連結を行う際に付加するDNAアダプターの連結反応条件の最適化を行った。
上記の検討により変更したプロトコルを用いて、ヒト胎児性肺由来IMR-90細胞内のゲノムの構造を解析した結果、得られたDNA産物の55%が有効な連結したゲノムであることが示され、構造解析に十分なDNA産物と連結情報を得られることが確認できた。

Reason

Hi-CO法のヒト細胞への拡張は本年度において行う予定であったが、早い時期にほぼ達成し、複数の条件におけるヒトゲノム構造の解析を進める段階まで研究が発展しているため。

Strategy for Future Research Activity

研究計画は現在のところ順調に進捗しており、今後も申請時の研究計画の流れに沿って研究を進めていく予定である。次年度においては開発した改良型Hi-CO法を用いて、様々な生理条件下でのヒトゲノムの構造を解析していくことを予定している。さらには、DNA鎖やヒストンの物理的特性や化学的特性を加味したより妥当性の高い構造の導出を行うことを目指した分子動力学計算法の開発を引き続き進める。
