Outline of Research at the Start

最近、我々は1細胞全ゲノムDNA複製解析技術であるscRepli-seq法の開発に成功した。独自の基盤技術であるscRepli-seq法の解像度をさらに向上できれば、これまで我々の目に見えていなかったDNA複製制御様式の発見や、局所的な欠失や増幅等のゲノム変異同定の研究に大きなインパクトを及ぼす。また、scRepli-seqを起点とした多次元1細胞全ゲノム解析を実現すれば、DNA複製研究の枠を超えて、ゲノム・染色体研究全般に大きな波及効果をもたらすことが期待できる。そこで、本研究では、scRepli-seqの解像度の飛躍的向上と、これを起点とした多次元1細胞全ゲノム解析の実現を目指す。

Outline of Annual Research Achievements

我々は1細胞全ゲノムDNA複製解析技術であるscRepli-seq法を開発した。この独自の基盤技術を更に発展させるべく、本研究は（１）scRepli-seqの「第二世代化」による解像度の飛躍的向上、（２）scRepli-seqを起点とした多次元1細胞全ゲノム解析の実現、の二つを目的としている。現在、我々のscRepli-seq法が採用しているのは指数関数的ゲノム増幅法（DOP-PCR; Degenerate oligonucleotide-primed PCR）だが、scRepli-seqの解像度をさらに向上させるために、これを線形ゲノム増幅法LIANTI（Linear Amplification via Transposon Insertion; Science, 2017）に変更する必要があると考えている。今年度も引き続きLIANTI法を我々の手で再現することに取り組んだが、様々な問題に直面し、現在これらの解決に力を注いでいる。LIANTI法ではTn5 transposaseによるtagmentationという方法を用いて微量ゲノムDNAを断片化するが、プロトコールに忠実に従って実験を行っているつもりだが断片化が上手く行かない。そこで、Tn5 transposome作製時のオリゴDNAの設計から抜本的に工程を見直して比較検討を行なっている。また、微量DNAを断片化すると実験間でブレが生じることにも気づいたが、検討の結果、このブレを回避できる反応条件を見出すことに成功した。プロトコール後半のIVT（in vitro転写）反応についても当初の問題を解決し、至適条件を見出しつつある。一方、META（Multiplex End-Tagging Amplification; Science 2018）法という別のゲノム増幅法も並行して試し始め、良好な結果を得つつある。

Reason

本研究は（１）scRepli-seqの「第二世代化」による解像度の飛躍的向上、（２）scRepli-seqを起点とした多次元1細胞全ゲノム解析の実現、の二つを目的としているが、まずは第一の目的を達成する必要がある。第一の目的、すなわち、scRepli-seqの解像度をさらに向上させるためには、scRepli-seq法の工程にあるゲノム増幅法を、最新の線形ゲノム増幅法LIANTI（Linear Amplification via Transposon Insertion; Science 2017）に変更する必要があると我々は考えている。そのため、今年度も引き続きLIANTI法の再現に取り組んだ。ただ、プロトコールに忠実に実験を進めているつもりだが、思った以上にこの手法を我々の手で再現することは難しく、プロトコールの大幅な見直しを図っている。具体的には、まず、Tn5トランスポゾームによる微量ゲノムDNAの断片化が上手く行っていない。そのため、現在オリゴDNAの設計から抜本的に見直して至適条件を検討している。ただ、オリゴDNA配列以外にも要因はありそうで、微量DNAの断片化においては、どうしても実験間で断片化されたDNAのサイズにブレが生じることも分かってきた。この実験間のブレについては検討を重ね、安定したTn5反応条件を見出すことに成功した。また、プロトコール後半のIVT（in vitro転写）反応についてもプロトコールに忠実に実験するとIVT効率が著しく低かったが、条件検討によって改善の目処が立ちつつある。一方、META（Multiplex End-Tagging Amplification; Science 2018）法という別のゲノム増幅法を並行して試し始めているが、少しずつ前進し、良好な結果を得つつある。

Strategy for Future Research Activity

次年度も引き続き、scRepli-seq法の工程にあるゲノム増幅法を、線形ゲノム増幅法LIANTI（Linear Amplification via Transposon Insertion; Science 2017）に変更する試みを続ける。特に、Tn5トランスポゾームによる微量ゲノムDNAの断片化の工程が上手く行っていないので、この部分の条件検討の計画を鋭意進めていく。IVT反応についても、現在最も可能性が高いと考えている我々のプロトコールをさらに微量のテンプレート仕様に改変して、この系での至適条件を見出す試みを続ける（現在はテンプレート量25 pgまでは上手くいくことが確認できている）。なお、ゲノム増幅方法については、LIANTI法に加えて、META（Multiplex End-Tagging Amplification; Science 2018）法の実現にも力を入れて試し始めていて、良好な結果を得つつあることから、さらに条件検討を進める。
