Outline of Research at the Start

癌は主要疾患であり,何らかの要因で生じたゲノム変異の蓄積によって発生する.癌ゲ ノム変異の解析によって明らかになる特徴的な変異パターン(=変異シグナチャー)は発 癌の原因となる変異原を反映することが知られている.一方,未だ癌変異原の全貌は不明 であり,これが発癌メカニズムの理解,癌の多様性の克服や予防を阻んでいる.本研究で は新規癌変異原候補の同定を目的として,新規変異シグナチャー解析手法を開発する.さらに 既にこの手法による予備解析を行なって,胃癌の原因細菌であるピロリ菌の持つ塩基切り出し 型制限酵素PabIが変異原候補として挙っており,このPabIが胃癌変異を導入することを実証する.

Outline of Annual Research Achievements

従来の変異シグナチャーの拡張
(A-3)これまでに開発した3~7塩基パターンの癌変異中の濃縮を求めるプログラムによってTCGA(The Cancer Genome Atlas)からアクセス可能な全33癌種について全癌変異解析を行ない,各癌種毎に濃縮されたモチーフを明らかにした.さらにこれらのモチーフについてREBASE(Restriction Enzyme Database)と対応させ,その微生物の持つ制限酵素が変異源となり得る微生物種をリストした.このリストをBIC(database for the transcriptional landscape of bacteria in cancer)の各癌種毎に存在する微生物腫と統合することによって18癌種について延べ94微生物種が変異源候補として挙げられた.
胃癌変異源候補PabI
(A-7)これまでの研究から胃癌変異源候補としてあがっているピロリ菌の持つ制限酵素PabIについて,ピロリ菌のPabIの有無とホストであるヒトの胃癌発癌のリスクをHpGP株(Helicobacter pylori Genome Project)とNCBI登録株について解析したところ,ヨーロッパ株のピロリ菌感染者においてオッズ比2.5(p=0.00036)が得られた.さらに,解析対象をヨーロッパ株のあるsubpopulationに限定するとオッズ比5.0(p=0.017)が得られ,ピロリ菌のPabIと胃癌発癌の強い関連が示唆された.
現在,これらの結果について論文にまとめ,Nature Biotechnologyに投稿中である.

2: Research has progressed on the whole more than it was originally planned.

Reason

昨年度開発した新規癌変異シグナチャー解析手法を用いてTCGAの癌変異データを解析し,各癌種特異的な3~8塩基パターンを探索し制限酵素データベースREBASEに登録のある生物種-モチーフデータと対応させたところ,のべ103属の細菌に関連する265のシグナチャーが見つかった.さらにRNA-seq based メタゲノム解析データべースBICの各癌種毎に存在する微生物腫と統合することによって18癌種について延べ94微生物種を変異源候補として挙げた.
また,ピロリ菌の持つPabI制限酵素による胃癌変異導入仮説をより強固なものにするために,ピロリ菌側のPabIの有無とホストであるヒトの胃癌発癌の相関解析が必要となった.そこで申請時は計画されていなかったがHpGPとNCBI登録ピロリ菌株について,PabIの有無と胃癌発癌のリスク解析をしたところ,ヨーロッパ株のピロリ菌感染者においてオッズ比2.5(p=0.00036)が得られた.さらに,解析対象をヨーロッパ株のあるsubpopulationに限定するとオッズ比5.0(p=0.017)が得られ,ピロリ菌のPabIと胃癌発癌の強い関連が示唆された.
一方,大腸菌を用いた変異導入実験は,予定通りPabI変異生成系を改良し,変異導入実験,解析を行うことが出来たが,思うように変異が得られなかった.これに関しては変異解析手法を改良する,ヒト培養細胞での長期変異導入実験を行う等の改善や別のアプローチが必要である.

Strategy for Future Research Activity

ピロリ菌PabI制限酵素による胃癌変異導入仮説をより確かなものにするにはPabIによって実際にPabI認識配列関連変異が導入されていることを示す必要があるが,これまでの大腸菌を用いた変異導入実験では思うように結果が得られていない.そこで,ピロリ菌を多数株,経時的にヒトからサンプリングしたケースをデータベースから抽出し,そのゲノム比較によってピロリ菌におけるPabI認識配列関連変異導入を評価する.
さらに,変異導入実験についてはDuplex sequencing技術の導入によって変異検出感度を向上させる.同時に,ヒト胃上皮細胞でのPabI発現系の構築を行い,こちらのラインでも変異検出を試みる.
