Outline of Research at the Start

(1)我々が開発した高効率なシミュレーション法であるPaCS-MD/MSM法を駆使して、構造変化のアンサンブルを生成することで、時分割実験データを補完する1分子データ、アンサンブル、構造変化のエネルギー地形・経路の解析を明らかにする。
(2)分子の結合親和性・キネティックスをPaCS-MD/MSM法などで予測し、更に結合の効果を予想することで、タンパク質を制御する分子の理論的デザイン・改良に寄与する。
(3)得られた結果を統合して、タンパク質立体構造が変化する時系列を多面的に解析し、機能を発揮するメカニズムを解明する。

Outline of Annual Research Achievements

画研究の清中グループとの共同研究としてアデノシンA2a受容体とリガンドの結合に関する研究に新たに取り組み、分子シミュレーションを用いた結合親和性を解析した。具体的には、パーキンソン病の治療薬として開発されたIstradefyllineと野生型および変異体アデノシンA2a受容体との結合自由エネルギーの違いや解離する際の経路の違いを分子動力学シミュレーションとdPaCS-MD/MSMを用いて解析した。変異型ではπ―π相互作用などによってIstradefyllineとの相互作用が強化されることや、解離経路が狭くなることで結合が強くなり解離しにくくなっていることが明らかになった。これが変異体における結合の強さにも反映されていると考えられる。
更に10マイクロメーターにも及ぶ巨大なタンパク質複合体である細菌べん毛の回転軸であるロッドとそれを支えるLP-リングについての研究も行った。回転に関わる自由エネルギー変化とロッドとLP-リング間の相互作用の解析からは、自由エネルギー変化がロッドとLP-リング間の水素結合・塩橋数と相関していることが明らかになった。回転する際には、ロッドとLP-リングのそれぞれにベアリングのように回転方向に並んでいる極性残基が水素結合・塩橋を付け替えながら回転していることで、エネルギー障壁の低いスムーズな回転を可能にしていることを示すことができた。これに対して、軸方向へのロッドの大きな動きを行うためには多数の水素結合・塩橋を破壊する必要がある。これはエネルギー的に非常に難しいので、ロッドが軸方向に抜けることを防止していると言える。
このように本研究では、タンパク質機能ダイナミクス解明:得られた結果を統合して、タンパク質立体構造が変化する時系列を多面的に解析し、機能を発揮するメカニズムを解明することができた。
