新型シーケンサーを用いた細菌における自然環境でのゲノムアダプテーション解析法

Outline of Annual Research Achievements

大腸菌O26の解析では、48株の海外分離株と278株の国内分離株について、以下の方法により解析を行った。（１）Nextera XT kitにより作成したライブラリーをIllumina HiSeqでシーケンスし、およそ100x　coverageのリードを取得（２）各株のリード配列をPlatanusソフトウエアでアセンブルし、それぞれ200から300本のScaffold配列を取得（３）各株のScaffold配列をreference配列へMUMmerソフトウエアパッケージを用いてアライメントし、SNPsを同定（４）全SNPsリストから、可動性遺伝因子上のSNPsなどを除去（５）各株のSNPs情報（全11,562 SNPsサイト）を基にBEASTソフトウエアを用いて、系統樹予測と分岐年代推定を実施、Figtreeソフトウエアにて系統樹を作製した。
系統解析の結果、日本では1930年代あたりに分岐した系統が一気にクローンを増大させていることが明らかとなった。この系統では、人に対する病原性が強くなった可能性と、リザーバーであるウシの体内での生存や定着に有利となった可能性が予想された。今後は、ウシ由来O26を解析に加えることでこの可能性を検証したいと考えている。また、優勢系統とそれ以外の系統に属する株のゲノムを比較することで、優勢菌種に特異的なゲノムの特徴を明らかにし、ゲノムアダプターションへの関与について解析する予定である。
結核菌の解析では、ある施設における長期間の集団発生により感染した８名の患者由来株について、O26の解析と同様の方法でSNPsを同定した。本感染事例では、最初の患者から次々とヒトーヒト感染により伝播しているが、SNPs解析により患者間での感染の経路や順序が予測できた。今後は、その変異がヒトへの定着などの病原性や薬剤耐性に関与するかどうかを明らかにする予定である。
