Outline of Annual Research Achievements

本領域では、生体機能の本質的理解のために、統合的多階層生体機能学推進のための基盤システムを構築し、汎用生体機能モデル記述言語PHML(Physiological hierarchy markup language)で記述した生体モデルを、シミュレータFlintを用いてシミュレーションしている。このシミュレーションは非常に多くの計算量を必要とするため、Flintの並列計算による高速化が重要である。
本研究では、昨年度までにいくつかの並列計算機環境におけるFlintの並列計算を実現した。具体的には、グラフィックスプロセッサGPU、マルチコアCPU、PCクラスタ、およびスーパーコンピュータ「京」で稼働するトランスレータ(コンパイラ)方式のシミュレータを開発した。
平成26年度は、GPUで動作するシミュレータに関して、より高速な並列計算の方法を確立した。シミュレーションに必要な計算を複数の部分に分割し、部分ごとに最適化したものを一つにマージすることで、全体をひとつとして最適化する従来手法と比較してGPUの利用効率を向上させた。
その結果、たとえば約12万心筋細胞、約460万個の微分方程式を含む心室モデルのシミュレーションを、GPU Tesla K20mを用いて従来手法では約2時間を要するところを約1時間20分に短縮し、約1.45倍の高速化を達成した。
