2016 Fiscal Year Research-status Report

Identifying genetic loci related to the unique phenotypes and immune system of the Negrito populations in Southeast Asia

Research Project

Project/Area Number 15K18622
Research InstitutionNational Institute of Genetics

Principal Investigator

Jinam TimothyA  国立遺伝学研究所, 集団遺伝研究系, 助教 (20648258)

Project Period (FY) 2015-04-01 – 2018-03-31
KeywordsNegrito / population genetics / Southeast Asia
Outline of Annual Research Achievements

Analysis of genome wide SNP of Negritos from the Philippines, Malaysia and Andaman islands has been completed and the results have been submitted to Genome Biology & Evolution and is currently under review.

The sequencing of the HLA region in several Malaysian populations, including Negritos has been performed using Illumina MiSeq platform. The sequence data is currently being analysed.

We established research collaboration with researchers from Eijkman Institute in Indonesia and visited several villages of indigenous groups in Kalimantan, Borneo to explain the purpose of our research and to obtain initial consent for future sampling trips.

Current Status of Research Progress
Current Status of Research Progress

2: Research has progressed on the whole more than it was originally planned.

Reason

The results of genome wide SNP analysis of Negritos has been submitted to a journal and is currently under review.

Because of additional samples from Malaysia, sequencing experiment of HLA was just concluded. Data analysis of results is currently ongoing.

We are currently preparing documents for ethics committee approval and official research approval for future sampling in other Southeast Asian countries.

Strategy for Future Research Activity

After finishing genome wide SNP analysis of Negritos, I plan to focus on whole genome sequence analysis of several Philippine individuals, focusing on ancient admixture with archaic humans.

Analysis of HLA genes in Malaysian populations will focus on finding out the extent of allelic diversity and finding possible new alleles. I will also try to explore the effects of natural selection upon the HLA genes in these populations.

We are also planning for future sampling in several Southeast Asian countries, such as Malaysia and Indonesia, after getting approval from relevant bodies.

Causes of Carryover

Reagents were cheaper than what was initially expected.

Expenditure Plan for Carryover Budget

Remaining funds will be used for publication fees, travel to Southeast Asia for collecting new samples, and for possible whole genome sequencing of selected individuals.
