We look at the annotation of endogenous retrovirus (ERV) subfamilies we previously identified, and found that many sequences of them were mis-annotated. We then aim to develop a new approach to re-annoate ERV sequences based on the phylogenetic analaysis.
We then picked MER11 subfamilies as examples and found that our new annotation could better re-arrange the epigenetic variability of each subfamily originally annotated.
We further used the multiple parallel reporter assay to confirm that our new approach is better. We also looked at the evolution of regulatory activity at single-base resolution.
