ミトゲノム超行列による巨大クレードの包括的な進化史解明:方法論の確立と実際

Research Abstract

本研究は,これまで系統学的な取り扱いが困難であった巨大クレードの進化史解明の新たな方法論をコイ目魚類(必要なデータは収集済み)で確立し,それを進化的起源(海水vs.淡水)も生物学的特性(分布・生態)も大きく異なる二つの巨大クレード(ハゼ亜目魚類とカワスズメ科魚類)に対して実際に適用するものである.この方法論の土台となるのが,申請者が考案したミトゲノム超行列と呼ばれるもので,自ら決定する数百のミトゲノム全長配列に,さまざまな遺伝子から得られた数千の部分配列(データベースからダウンロード)を整列させた混合行列である.平成22年度には,コイ目魚類の469種のミトゲノム全長配列に基づき高次系統関係の大枠を推定し,データベースからダウンロードした2167件の部分配列を新たに加えた混合行列を作成した.ダウンロードした部分配列をさまざまな規準に照らし合わせて整理した結果,計1597種・9784座位からなる大規模な混合行列になった.本行列はコイ目の全多様性およそ4000種の40%を網羅するだけでなく,地理的にも全世界を満遍なく網羅する前例のない規模のものとなった.RaxMLを用いた最尤法による解析をマルチコア(4～24のCPUをもつ)のコンピュータを用いて進めた結果,この大規模混合行列には,469種で求めた系統関係と矛盾することがない十分な系統推定能力があることが判明した.また,ハゼ亜目魚類でも同様の解析を進めたところ,まだミトゲノム全長配列が十分に網羅されていないグループを除いて,コイ目と同様に良好な結果が得られた
