Outline of Annual Research Achievements |
After having completed his model of the circadian clock, Wataru Mori has tackled the modeling of the cell cycle engine, still based on the models published by Gerard and Goldbeter. Through his work we learned that the way modules were defined in the original models did not match the definition devised for logical models by Mendes et al., 2013, which hindered our progress. Nonetheless, W. Mori could complete his model and couple it with the circadian clock module.
In parallel, the work of Kaori Mitani on circuit functionality allowed me to better identify issues with our current analytical methods and concepts. In particular, her work on Boolean mapping, along with the work of another student, Yoshihiko Taiko, on E. coli metabolism, has contributed to a better understanding of the methodological issues at work when adapting a continuous model to the logical formalism.
Finally, a poster on "Logical modeling of the mammalian cell cycle" has been presented at ECCB 2014 in Strasbourg, France, in collaboration with P. Traynard and D. Thieffry.

2: Research has progressed on the whole more than it was originally planned.
Reason
With respect to the original plans, the modeling work did not proceed as fast as expected, and we will have to give up on the idea of a Petri net transposition of our coupled circadian clock-cell cycle model that is still to be properly evaluated. On the methodological level however, last year's developments have paved the way to important and exciting progress regarding circuit functionality and the transposition of continuous models to the logical formalism. I'm not sure we will be able to publish it during the current fiscal year, for a lot remains to be done to formalize these new methods, but I'm confident on their importance.

Strategy for Future Research Activity |
The coupled model developed by W. Mori still needs to be evaluated. Since W. Mori graduated and left the group, this task has been entrusted to H. Nozoe, a new student under my supervision. The work of W. Mori has outlined the need for a more formal methodology to adapt ODE models to the logical formalism. I am now investigating the issue, in collaboration with M. Sugii, here at Yamaguchi University. In parallel, renewed contacts with P. Traynard and D. Thieffry at ENS (Paris, France) should lead to an update my own 2006 model of the mammalian cell cycle with more recent data. Finally, K. Mitani should begin the implementation of a new algorithm for the analysis circuit functionality. I contacted my former colleagues in Europe to help with the formalization of these new concepts and tools.
