Outline of Annual Research Achievements

細胞は環境の情報を集約し、遺伝子発現や代謝の活性化を介して、細胞の恒常性の維持と適応を行う。免疫システムにおいては、シグナル伝達、転写、翻訳、代謝の制御に細胞間の相互作用が中心的役割を果たし、高次のネットワークの秩序を保っている。本研究では、慢性炎症、免疫応答、免疫応答脱制御に関わる細胞や組織におけるトランスクリプトーム、エピゲノム、プロテオーム、メタボロームのトランスオミクス解析を行い、免疫細胞や周辺細胞の相互作用における代謝の役割を明らかにすることを目的とする。数理モデルを用いたオミクスデータの統合とシミュレーション解析を通じて、免疫トランスオミクスネットワークにおける代謝アダプテーションの制御機構の理解と疾患操作を目指す。
代謝アダプテーション解析のため、モデルマウスや細胞モデルから取得したデータあるいは公共の公開データを用い、これらをトランスオミクス解析に供する。トランスクリプトーム、エピゲノム、プロテオーム、メタボロームの解析を行う。これらのオミクスデータから、疾患や細胞運命制御に関わる遺伝子の発現制御機構を予測する。また、メタボローム解析により、環境変化や遺伝子摂動によるシグナルと代謝物の動的な関係を定量的に明らかにする。トランスクリプトーム、エピゲノム、プロテオーム、メタボローム変化を直接的、間接的に統合することにより、疾患システムにおける入出力関係と疾患マーカーとなりうる遺伝子を明らかにする。

Reason

NF-kB転写因子は炎症疾患時に活性化され、サイトカインの転写誘導などの中心的な役割を担う。R1年度までは、B細胞におけるNF-kB活性下におけるトランスクリプトーム、エピゲノム、およびメタボロームの統合解析を行い、NF-kBのスーパーエンハンサー制御機能に関する新たな知見を得た(Michida et al. Cell Rep 2020)。R2年度は新たに、炎症性サイトカインTNFa刺激時の乳がん細胞のトランスクリプトームとATACシーケンス(クロマチンの開閉の同定手法)データの統合解析により、これまでNF-kBの負の制御因子として考えられてきたIkBaが、意外にもNF-kBによる早期転写誘導を正に制御する可能性が、データの統計解析と数理モデルのシミュレーション解析により示された(Ando et al. 投稿中)。また、IkBaノックダウン下のNF-kB過活性時には、細胞周期の進行が遅くなることが、トランスクリプトーム解析と細胞周期プローブを用いたライブセルイメージングにより明らかになった。また、他の生化学的な実験解析により、NF-kB過活性状態では細胞の老化のマーカー発現が亢進することが明らかになった。これまでNF-kBの過活性はがん化を加速することが知られているが、本研究ではNF-kBの細胞老化への関与というパラドクサルな制御が明らかになりつつある。

Strategy for Future Research Activity

これまでの研究により、オミクスと数理モデルの統合解析法の構築、および、疾患への応用解析が可能になった。R3年度は、さらに免疫や炎症に重要な役割を示すNF-kBの転写制御機構を分子レベルで明らかにするとともに、公共データを用い、ヒト疾患の臨床データ解析への応用を図りたいと考えている。その応用例として、COVID-19のオミクスデータからNF-kB標的遺伝子の同定、重症度の違いを説明する数理モデルの構築を進めている。一細胞シーケンスデータなどを中心に、さまざまな公共データを利用し、解析手法の汎用化を図りたい。また一細胞シーケンス解析に関しては、現在よく使用されている一細胞解析手法の問題点を見極め、生物学的アノテーションを同時に行えるような新たな解析手法の開発も行う。
