Outline of Research at the Start

DNAは、ナノスケールでは硬い構造を持ち、メゾスケール (ゲノムDNAスケール; 数百 nmから数十μm) では柔軟な高分子物性を示す階層性のある「ソフトマター」である。DNAのナノスケールの熱力学は分かっているものの、細胞生物学的に重要なメゾスケールの構造物性や動態については解明が進んでいない。本研究では、ゲノムDNAモデルや細胞核モデルを人工合成することにより、メゾスケールのDNAの構造物性や制御原理をナノスケールから解明することを目指す。

Outline of Annual Research Achievements

本研究の目的は、DNAが、ナノ情報を元に、細胞核スケールの微小空間で、いかにしてメゾ・マイクロスケールのマルチモーダルなゲノムDNAの構造・物性・機能(液-液相分離、分子内相分離、界面張力、粘弾性、体積相転移、非平衡性など)を発現するのか、そのソフトマター物理学的な起源は何かということを解明することである。今年度、研究代表者・瀧ノ上は、DNA液滴・RNA液滴といった、メゾ・マイクロスケールの集合体とその構成要素であるナノスケールのDNAナノ構造との関係を、粘性・表面張力等の基礎物性と塩基配列の関係の点から詳細に調べた。その結果、RNA液滴はDNA液滴と類似した液体的な振る舞いは示すが、同じ塩基配列であっても安定性が異なるなど、特異な性質を示すことを明らかにした。このRNA液滴を利用することで、miRNAなどの配列を認識して融解するなど分子コンピューティングや分子センシングへの応用可能性も示した。また、従来とは異なる、正四面体型のモノマーを用いた液滴が形成できること、ナノファイバーの絡み合いによっても液滴が形成しうることなど、新奇の物性を発見した。
分担者の鈴木は、研究代表者・瀧ノ上と協力し、マイクロ流路による均一GUV生成技術を発展させ、細胞を模擬した人工脂質膜小胞へのDNA凝集体の封入と生成制御を行う技術を確立させた。この系を用い、DNA凝集体を、人工核としてのタンパク質発現の拠点として機能させる。また、振動誘起流れを用いたDNA凝集体を含む水性相分離液滴のマクロサイズ制御法を確立した。

Reason

研究代表者・瀧ノ上は、計画にある通り、数nmサイズのDNAナノ構造を多数集積させた数μmサイズ(細胞核サイズ)のDNAマイクロゲルを構築し、DNAナノ構造やDNA塩基配列とマイクロサイズのゲルの物性(粘弾性等)の関係を探るとともに、液-液相分離現象とマイクロ流体デバイスを利用した均一サイズのDNAマイクロゲルを構築する技術の開発に成功している。
分担者・鈴木は、新しい流体デバイスを開発し、ゲノム研究のためのDNA液滴を均一に生成し、制御する方法を確立している。
代表者、分担者ともに、研究計画書に記載の実施内容について予定通り順調に研究を進めており、成功を収めている。実施過程で正四面体DNAモチーフが紐状構造を示すなどの新たな発見もあり、それを発展させている。
以上により、概ね順調に進展していると判断した。

Strategy for Future Research Activity

最終年度である2024年度は、代表者・瀧ノ上は、これまでの基礎技術を発展させ、DNA液滴等のメゾ・マイクロスケールのDNA集合体(DNA液滴)からのRNA転写の制御に関して研究を行い、本プロジェクトをさらに発展させる。これを通して、DNA液滴と別の酵素反応等のカップリングによる、ゲノムモデルとしてのDNA液滴の動的な挙動の実現と制御を行う。
分担者・鈴木は、マイクロ流路による均一GUV生成技術とDNA液滴生成技術を発展させ、混雑環境やカチオン性タンパク質(DNA結合タンパク質)などがゲノムモデルであるDNA液滴や、長鎖DNAにどのように影響を与え、生化学的な反応を制御するかについて、研究を進める。
このような技術は、細胞内でのゲノムの挙動をモデル化した実験を提供し、ゲノムサイズDNAの物理的な性質と生体分子反応の相互作用による、動的モデルの実現を促し、他班に提供するとともに、新たな現象の探索に応用する。
さらに、このような技術を生体分子センシングや生体分子コンピューティングへ応用する方法についても模索する。
