Recently, in the field of RNA biology, much attention has been paid to designing RNA switches for artificial RNA circuits. The aims of the present study are “developing computational methods for designing RNA switches whose input molecule is a structured RNA sequence” and “developing an algorithm for predicting an energy barrier height between RNA secondary structures”. In the present study, we developed methods for designing RNA sequences that can form a specified joint secondary structure. In addition, we developed a novel ant colony optimization algorithm for RNA folding pathway prediction that can give useful information for designing RNA switches.
