研究概要

最尤法による分子系統樹推定法を、生物学の実際問題に適用する際に一番問題になる点は、分子進化過程に関する現実的なモデル化と、膨大な数の可能な系統樹トポロジーの中から尤度最大のトポロジーをいかにして探し出すかという2つである。本研究では、2番目の問題を扱って、実用的な最尤系統樹推定法を開発した。
最尤系統樹探索には、2つのやり方を併用することにした。1つは、時間のかかる尤度計算をすべてのトポロジーについて完全に行うのではなく、簡便に計算できる近似尤度によってあらかじめスクリーニングをかけておく方法がある。これにより、10個のグループの間の系統関係を推定する問題ならば、可能なトポロジーおよそ200万通りについて近似尤度の比較から見込みのないトポロジーをあらかじめ取り除いておき、ある程度見込みのありそうな上位1,000個あるいは10,000個のトポロジーについてfullの最尤法で比較検討する。これにより最尤法で扱える分子系統学的問題が大幅に拡大した。
しかしながら、これ以上組み合わせが増えると、近似尤度法でも扱うことが困難になってくる。その場合には、ヒューリスティックな方法に頼らざるを得ない。われわれは、近隣結合法や最節約法など簡便な方法によってあらかじめ得られている系統樹のトポロジーの近傍について、局所的再配置によってより尤度の高いトポロジーを探索する方法を用いることを提案した。ドイツのStrimmerとvon Haeselerは、Quartet Puzzlingという別のヒューリスティックな方法を提唱しているが、われわれの方法は、それよりもはるかに効率よく最尤系統樹を探し当てることができることを示した。
