本研究に関して主に以下の成果を得た。1.配列解析:局所アラインメント(Smith-Watemanアルゴリズム)に基づく配列の高速検索のために、3個の配列間に成立する三角不等式に似た関係を見出し、それを利用することにより無駄な検索を省き高速化する手法を開発した。2.グラフ構造のマッチング:グラフ構造のうち木構造を中心に研究を行った。順序木の編集距離を高速に近似するために、木をいったんオイラー文字列に変換してから文字列に対する編集距離を計算するという手法を開発し、その近似精度の理論解析を行った。また、木構造のパターンマッチングの実際問題への応用としてSmith-Watermanアルゴリズムを無順序木に拡張したアルゴリズムを開発し、それをもとに糖鎖構造検索システム(KCaM)を開発し、webサーバとして公開した。3.配列分類および化合物分類のためのカーネル法:タンパク質配列の細胞内局在部位予測のやめの新たな特徴ベクトルを開発し、それをカーネル法と組み合わせた予測システムを開発し、webサーバとして公開した。計算機実験の結果、配列データのみから予測を行う方法としては最高レベルの予測精度を持つことを示すことができた。また、化合物分類のための周辺化グラフカーネルにモーガンインデックスを組み合わせる方法を開発し、従来の周辺化グラフカーネルの数十倍の高速化を達成した。4.特徴ベクトルからの化学構造推定:特徴ベクトルからもとのデータを推定するという問題の計算量の理論解析を行うとともに、ラベルつきパスの出現頻度に基づく特徴ベクトルが与えられた際にもとの化学構造を推定するための現実的なアルゴリズムを分枝限定法に基づいて開発した。
