課題３ 環境選択性遺伝子の検索
環境勾配に応じて同種個体間の配列が顕著に変異している環境選択性遺伝子を検索した。まず，各種・各地点から1個体を選んでDNA抽出する。各個体のDNA試料に次世代シークエンサーを用いたDouble-digest restriction-associated DNA (ddRAD)解析を行い，各種のゲノムワイドのDNA配列を解読した。この際，RAD-PCRプライマーに個体認識インデックスコードを付加して，同時並行的に多個体のゲノムワイドのDNA配列データを得た。次に個体ベース進化モデルのモンテカルロシミュレーションにより，中立進化下で期待される各種の地点間の平均遺伝分化指数Fstの理論出現分布を導き，ゲノム上でP>0.95以上の外れ値のFstの観測値を示したDNA領域を「環境選択性遺伝子」とした。
課題４ 全種網羅的な遺伝的多様性と遺伝的分化の評価
各地点の全採取個体のDNAをDNAをプールした。次にマルチプレックスPCRでmtDNA-COI領域を増幅した。各領域のPCRプライマーには地点認識コードと共に，PCRサイクル数の認識コードのインデックス配列を付加した。PCRサイクル数は20，24，28，・・・，56，60，64の12段階で行った。種・地点ごとに増幅したPCR産物の濃度を定量PCRで測り，等濃度で混合したライブラリーの全塩基配列を次世代シークエンサー（Miseq）で解読した。得られた網配列データは，クオリティコントロールをしてから，既知塩基配列との相同性に基づくバーコーディングで種ごと・遺伝子ごとに分割する。さらに認識コードに基づいて地点ごと・PCRサイクル段階ごとに分割する。分割されたデータのアセンブルとマッピングをして，各種の各地点の対立遺伝子頻度を推定して，地点間の遺伝距離を評価することができた。
